Joe/TF crossovers are typically just their status quos briefly intersecting. The same can be said for most any other crossover. But Scioli and Barber, like with every other aspect of the series, get weird with it!

The central conflicts of both series are resolved as it begins. Cobra Commander is presumed dead and Megatron is victorious. From here on, the two series are merging and influencing one another. As Destro says to Megatron in issue 3 "I am your future, as you are mine."

This bit from the creator commentary for issue #0 of Scioli and Barber's Transformers vs GI Joe gets to the heart of why it's such an great crossover. Beyond just generally being insane.
